Eu usei o apt-get para quase instalar todos os aplicativos que eu precisava, mas depois de instalar uma nova versão do Ubuntu (16.04) não posso mais usar esse comando. toda vez que eu uso ele diz que os pacotes que estou instalando tem dependências não atendidas, isso aconteceu quando tentei instalar o Java, o LibreOffice, o flash e até mesmo o aptitude.

Levando você literalmente - "depois de instalar uma nova versão do Ubuntu (16.04", - antes de tentar instalar qualquer coisa com o apt você deve atualizar suas fontes, ie.
sudo apt update
(em 16.04, é possível usar o apt em vez do apt-get, um pouco mais completo
Um dos principais problemas em sua configuração é que você está misturando repositórios Debian e Ubuntu, bem como misturando repositórios Lucid. Como isso aconteceu na sua configuração, eu não sei porque isso não pode ser replicado em qualquer configuração que eu já trabalhei com (incluindo configurações de atualização).
