Nada, ambos fazem a mesma tarefa.

Nas respectivas páginas do manual:

homem reboot :

reboot, halt, poweroff

These programs allow a system administrator to reboot, halt or poweroff the system.

homem shutdown -r :

Requests that the system be rebooted after it has  been brought down.

Sem a opção -f para reboot , ela encerrará normalmente todos os processos, enviando o sinal 15. No entanto, usar reboot -f invocará a própria chamada de sistema reboot(2) (com REBOOTCOMMAND argumento passado) e diretamente reinicia o sistema.
