Diz a linha 46, ou seja, deb http://archive.canonical.com/ubuntu xenial partner , mas não vejo nada de errado nela. Pode ser que partner inclua algo que a primeira linha .deb.

Observe que há o mesmo campo duas vezes por algum motivo. Aqui, queremos entender por que tal aviso vem ou por que existem dois campos.
Basta remover o arquivo /etc/apt/sources.list.d/xenial-partner.list e terminar com os erros.
sudo rm /etc/apt/sources.list.d/xenial-partner.list
É onde seus erros de entrada dupla se originam, você tem as duas linhas em seu arquivo /etc/apt/sources.list ativado e até as linhas em /etc/apt/sources.list.d/xenial-partner.list .
