Crie suas pastas novamente e use este comando primeiro:
gedit ~/.config/user-dirs.dirs
Depois disso, você pode definir suas pastas principais corretamente. Edite as linhas do seu caso e salve o arquivo & Saída. Você verá um documento como esse:

XDG_VIDEOS_DIR="$HOME/Videos"
Se for necessário, você pode reiniciar o seu PC.
