Não há um modo de linha de comando embutido para forçar a instalação de atualizações em espera antes do desligamento / reinicialização (ouvi dizer que está no Windows 8, mas não verifiquei).
A melhor opção é criar um script (VBS, PowerScript ou similar) que execute as atualizações e depois desligue o sistema.
