Consegui resolver o problema apagando a lista de arquivos do pacote correspondente:
rm -rf /var/db/pkg/bootstrap-mk-files*
Estou tentando inicializar o pkgsrc-2014Q2 no OS X 10.9.
O script reclama:

Mas eu não tenho nenhuma versão anterior! Eu removi everying sob /usr/pkg
. Onde o script está procurando a instalação do exsiting? Como posso contornar isso?
