O PHP 5.5 possui o opcache otimizador OPCache, tornando o APC obsoleto.
De acordo com os changelogs da APC, o PHP até somente 5.4 é suportado.

Do seu post, parece que os pacotes estão quebrados. Mude para o usuário root. Se você está rodando o ubuntu run apt-get update.
Se você estiver executando o centos run yum update
Isso deve resolver o problema do pacote quebrado. Você pode então instalar o APC.
