Pode ser que top esteja lendo todo o uso das CPUs físicas, não das CPUs virtuais.

Também é possível que existam alguns processos em execução, ocultos para o usuário ubuntu .

Tente também executar ps aux .

Você pode digitar 1 number enquanto executa top para obter informações detalhadas sobre os usos das CPUs.

Aqui está a notação de man top point 2b:

us, user    : time running un-niced user processes
sy, system  : time running kernel processes
ni, nice    : time running niced user processes
id, idle    : time spent in the kernel idle handler
