Atualizar o cmake para a versão 2.8 corrigiu tudo.
Não consigo instalar o opencv 2.4.9 no centos 6.5 com o suporte do cuda 5.5. Esta é minha cmake

Você pode especificar manualmente a localização do kit de ferramentas CUDA na linha de comando do cmake:
