Os arquivos desaparecem de repente (e reaparecem) em uma unidade USB NTFS usada com o Linux?

Comprei recentemente uma unidade USB externa portátil de 1 TB que pretendo usar principalmente com meu laptop Ubuntu, mas gostaria de poder usá-la também com outros sistemas operacionais. Ele veio formatado como NTFS, e essa parece ser a melhor opção do que li.

Houve outros problemas, mas o que realmente me preocupa é que, de repente, uma grande pasta de dados desapareceu sem deixar vestígios e reapareceu de repente, depois de já ter usado a unidade várias vezes durante vários dias.

Por que isso aconteceu e como posso evitar que isso aconteça novamente?
