Para codificar o WebM, você precisa compilar o FFmpeg com libvpx support. Seu FFmpeg 1.0 tem isso, como pode ser observado no sinalizador de compilação --enable-libvpx .

FFmpeg, começando com 0.6, suporta WebM :

This release features a lot of improvements that are relevant for HTML5 video. […] This release supports Google's newly released libvpx library for the VP8 codec and WEBM container.

Como você executa a versão 0.6.5, pode recompilar a versão antiga existente com libvpx ou, melhor ainda, atualizar para uma versão mais recente que não tenha mais de dois anos e, provavelmente, tenha centenas de bugs corrigidos nesse meio tempo. . Lembre-se de que a sintaxe da linha de comando também mudou significativamente ao longo dos anos.
